AnnotationColors don't always color motifs correctly

Description
I would show that on the sequence alignment view, some highlighted motifs show in the color selected, while in other genomes, htey show up as black (and black out the nucleotides so they cannot be read

Actually I think that's just the zoom being weird, sometimes resizing the window causes it to switch to track view.
