Description
The old code treated motifis and annotations differently. I think motif searching should generate annotations, which can then use the AnnotationColors color mapper to define what the color for that motif should be.
One might argue that there are usually many more motifs found for a sequence and that'll be too much of a slow down, but I suspect its not going to be a big issue, and the unification of the code paths (and user interface for modifying colors) will be a big win.

The move to turn motifs and annotations into specializations of sequence would achieve this this. So I'm going to rule this is now covered by ticket:11
